Did you receive this error message when exporting the skeleton and atlas at the same time? Or did this occur when you have been exporting the atlas only?
If you exported both at the same time, you could have a try
1) To export the atlas separately via the Texture Packer: Texture Packing - Spine User Guide: Using the Spine Texture Packer separately
2) In atlas packing settings change Packing from Polygons to Rectangles or Grid.
